I noticed the same thing. There are no "intentional" changes to fd.img but I think that, whenever it is booted, FreeDOS updates timestamps on the disk image or something like that, so the disk image changes slightly. Whenever I have released a new build, it gets the updated versions of all files including the fd.img.
I will make sure that fd.img is replaced with a clean version (probably the binary from 1.03) for future releases so this doesn't cause confusion in future.
